I just got my Wii connected to the internet and downloaded the update today. I am experiencing exactly the same issue as you describe, so I called the Nintendo support number and spoke with a technician about it, since I couldn't find anything online except for your post. It turns out that the yellow light (on the power button) means that the console is in standby mode, rather than being totally off, as the red light would indicate. According to the technician, the console will remain in standby mode rather than being "off" as long as there's an internet connection present. The disc slot (blue light) stays lit or flickers as that internet connection fluctuates. He assured me that this is normal behavior and that the console is not malfunctioning.
